Well, there's a master key that can open all doors and will fit the ignition switch and can lock the trunk, and then there's a valet key that can open the doors and fit in the ignition switch, but cannot open the trunk if it has been locked. (Usually the trunk switch in the passenger compartment will not work if the trunk has been locked by the master key.)
The car's computer can be programmed to accept a key with an engine immobilizer chip as either a master or a valet/sub key. (There's a different light blink depending on which you insert into the ignition, usually.) The sub (valet) key can start the car. The master key can start the car, and it also can be used to start the car's programming to add/delete recognized keys.
With the car's VIN and proof of ownership, a Toyota dealer's part dept. should be able to look up your car's keycode and cut you a new master key that can open all doors and the trunk.
However, then that key will need to be programmed to the car's engine immobilizer/security ECU/computer, and you'll need for one of your existing keys to be considered a master key in order to start that programming process.
The chips are physically the same in the keys (though they give off a different signature). The difference is what the car's computer has been programmed to accept as a master or a valet/sub key.
